I've tried my best to replicate your issue. It seems that the following will solve it. Purchase SP Reset (2nd job) for 2.5k NX. This will allow you to move a first job skill point up into a 2nd job skill. You will need 3 of these per character, for a total of 6 (so 15k NX total cost.) Let me know if this works!
I think the problem is you must have used the 3 extra skill points at lv 31 on the first job skills which was meant for the second job. And yes , in order to job advance, one must use all your skill points but in the current job your in .. For example, first job you'll have 61 skill points to use ( lv10-30) and you must use that many points in order to second job advance, any extra won't need to be used since there meant for the second job advance (you should be able to still job advance with those extra skill points if you're advancing late, I used to do it all the time when I bought leech). I hope this makes sense.. Since you already used up your extra skill points, I suggest you use some 1rst job sp resets to get back those lost SP which was meant for the 2nd job adv.
They need to use SP Reset (2nd job) to move a 1st job skill point into a 2nd job skill, hence my answer above.
I didn't get you at the first sentence. And yes, you need to purchase 2nd Job sp resets for the amount of sp you lost which was required for your 2nd job adv, As mentioned by @nut
