My bucc can't use Transformation or Super Transformation on the Ellinia - Orbis ship, making it 30 seconds slower to kill the Balrogs I can use other 4th job skills here, just not Transformation. I can confirm I had the same issue. Makes killing them really annoying without Dragon Strike. There are also other skills that don't work in that map. First that comes to mind is Recoil Shot.
